Anton Chigurh.
He's basically the Terminator if he were a human, which makes him that much more badass. As we learned, it's pretty damned hard to kill a human even if you're a super-strong emotionless cyborg killer sent from the future, so the fact that Anton here actually managed to kill the person he was after makes him that much better. His weapons of choice are a silenced shotgun and a pressurized bolt gun used for killing cattle in slaughterhouses.
His only weakness is his gay hairstyle.
Gah, yeah... I've kept you all waiting. Sorry.

Just to clarify... I'm using the term 'assassin' loosely here. Hitmen and stuff like that qualify too.
So anyway, #3 is: The Terminator.
Why? He's a fucking robot sent from the future to kill the other of the one person who can stop him. He knows his way around a gun, and nothing can stop him. That's pretty badass.
Well, it WAS going to be Rambo, but igott pointed out that he's not really an assassin.
So, the NEW number 4 is:
Jason Bourne. He IS an assassin, right?
Right. I thought so.
Anyway, he's cool because he has mad skills even though he doesn't remember most of his life.
That's about it.

#5: Wesley Gibson
As you may or may not know, Wes is the main character in the movie Wanted. He is cool because he possesses the ability to, among other things, curve bullets in the air and have really fast reflexes. He also has this badass sniper rifle which can kill a person from miles away and has bullets that are specially made for it so they can't be traced. He also has Angelina Jolie as a sexy girlfriend, at at one point he was a millionaire too.
